I have been having the problem of randomly loosing the linkage between the windows and walls; ei. the wall no longer creates a hole for the window. When I try to re-link the window to the wall, it absolutely will not respond with an interactive hole. I even try to instance a working window on over,but it still doesn't work, almost like the wall has given up on any more windows for the day. Sometimes I have had to resort to changing it to a mesh and booleaning it. Can anyone tell me whets going on?

This has happened to me before... but not randomly. I think it happens when you edit the wall in some sort of way after linking the window, i.e. adding a mesh edit modifier and altering vertices or edges. This way you can loose linkage of the window. If this is your case, don't do it. The wall is not a very stable object, though I always use it, but only for simple wall geometry.
The "random" part is weird. Maybe u can give some more info on "random"?

I will instance windows over and the new one will not create a boolean or the new boolean will occur but i will loose the boolean in another window. Im telling you its kaos! even when I try to re-link the windows that do not have booleans, they just will not respond.... I dont know what is going on!!!

I had experienced the same issues, under some different circumstances. The AEC walls & windows work ok together, but dont try to do too much, keep it very simple. My time was double what it should have been on the one project I worked with this workflow on. I asked Autodesk for some direction on this, and didn't get much of an answer. I am chalking it up to no gadget needing more RnD within the software architecture. currnelty I use the AEC stuff, but ot in conjunction wiht the walls, just boolean out the window and door holes, and be off.
